It seems to be able to update novels now but I am still missing Mokushiroku Arisu which is why I made other assumptions.
I been using the app for over a year now I believe, never had issues with it other than the crashing when tilting phone back and fort.
I am counting about 92 novels for the main category, it should be 114.
Try to disable HTTPS from the Settings -> Update & Notification -> Network. The novel is visible in my device.

1. Baka Tsuki uses intermediate certificate which not included by default in Android.
2. I tried to create a Key Store to include the cert in the app, but for some reason, some android cannot read this. I'm using 4.3 CM10.2 btw. There is another solution, that is by installing the intermediate cert as user cert in your device, in this case you only need to tick the Use Https.

Check Settings -> Update and Notification -> Auto Download Updated Chapter, I think this is self-explanatory.
the (!) mark just a notification to tell you that there is a possible update/content changes. You can update the chapters by pressing the overflow menu -> Download All Chapters (this will include the not downloaded and update chapter).
Force run update = manually start the update service to check the updates from baka tsuki servers.
