Three years have passed since the events of Crest of the Stars. The once Four Nations Alliance has become a Triple Alliance, with one being neutral. The war in the galaxy had come to a stalemate in these years. Now the opponents have rebuild enough and the galactic war is about to begin anew. In the midst of all of this, Lafiel had become captain on the brand new assault ship Basroil and Jinto had joined her after finishing his training to become a supply officer. The Abh Empire makes a daring attack by cutting the United Mankind, one of the enemy nations, into pieces. The Basroil joins a fleet with the mission of protecting the strategic Aptic Gate from a force 15 times larger than their own. After the successful strike, the Abh Empire begins to conquer the surrounding areas and retake territories previously lost in the initial attack by the United Mankind. Lafiel had been assigned as temporary territorial governor of Lobnas II, a prison planet. In the mids of an evacuation a revolt breaks out trapping Jinto. With an enemy fleet approaching, Lafiel is forced to abandon Jinto. After being rescued by Lafiel, both make a short visit to Jinto's recaptured home which was on the verge of revolting. Returned from their extended leave, Lafiel becomes captain of the Flicaubh, a new type of ship class. Another three years have passed. The Abh Empire cuts the United Mankind again, but this time also cuts it off from all its allies. In this situation the neutral Hania Federation makes an unexpected offer to join the Abh Empire. After careful considerations, the Empress Ramaj decides to take the offer, and gamble with the very existence of the Abh Empire.

High school student Yūji Sakai expects his very normal life to last forever. However, this expectation is quickly shattered one day while on his way home.
The world suddenly freezes in time, leaving Yūji to watch in horror as blue flames engulf the people around him. Soon a monster resembling a large doll appears and begins sucking the flames into its mouth, until it notices Yūji. Surprised with Yūji's insusceptibility to the time-stop (Fūzetsu), it jumps with glee.
Just as the monster prepares to consume Yūji, a sword-wielding girl in black attire with flaming red eyes and hair appears. She swiftly and confidently destroys the monster, before noticing Yūji moving freely. The girl calls herself a Flame Haze who hunts the Denizens of the Crimson Realm and the Rinnes they send to do their bidding. When Yūji notices a blue flame in his chest, the Flame Haze tells him that the "real" Yūji died some time ago, and that he is a Torch, a temporary replacement for erased humans. Torches take on the forms of those erased persons, but after a period of time, they will vanish from existence and the memories of the living. Unfazed by his apparent death, Yūji befriends the strange girl and names her "Shana" after her sword. The reason Yūji is able to move in the Fūzetsu is that he is not a normal Torch, but instead a special kind called a Mystes: he has a treasure inside him, known as a Hōgu, a device possessing special abilities of sorts, and an extremely powerful and valuable one at that. The Hōgu inside Yūji allows him to remain in existence rather than fading away like other torches. Shana resolves to protect Yūji from the Denizens, who would use the treasure to disrupt the balance of the world, and Yūji decides to join Shana in her fight.

...Three friends from university, drunken, decided for a test of courage in the abandoned "haunted" building behind their university. They didn't wish for it, but they encountered a ghost??? Or?...
For the sake of a friend possessed by a ghost, a young college student Ozawa Haruka visits her university's Movie Research Club. Haruka finds inside a young man - Saitou Yakumo, who is believed to have psychic powers. The two of them begin investigate the weird occurrences that are happening around Haruka's friends together, as Haruka is convinced that Yakumo is just a fake psychic. Will they be able to find the culpit who murdered the person possessing Haruka's friend before he kills all of the friends who visited the abandoned building and Haruka as well? All in all, Haruka finds out that this young man is the real deal! Yakumo's red left eye can see what others cannot - the spirits of the dead. With this power and mostly Yakumo's great people perception they're solving this confusing, un-earthly case.
This case is just the start of the string of incidents happening around them. And Haruka is unlucky enough to get involved and then she always brings new cases to Yakumo, just to his annoyance!

Strike Witches takes place in a world similar to Earth, but where magic exists. Magic abilities appear almost exclusively among young women, and usually disappears with age. However, these abilities are generally limited to raising a simple protective magic field, or moving objects slightly at a distance, or for some, flying on a broom. Then, in the 16th and 17 centuries, humanity entered into an age of discovery, highlighted by the Britannian witch Jamie Watt's invention of the magic engine, a steam-powered mechanical device which could boost a witch's natural magic powers several times over, which could then be used to drive all types of machinery. The magic engine was soon put to use in all forms of industry and transport, increasing production to levels previously thought impossible. However, together with this huge increase in magic usage, sightings of the Neuroi, enigmatic lifeforms which had been spotted on scarce occasions for centuries, also began to increase exponentially. Appearing in countries all over the world, the Neuroi spread a noxious miasma, putrefying the land and consuming all types of metals, and they began encroaching on human territory. Normal soldiers could do nothing against that miasma, and humanity was on its last legs, with no choice but to retreat time and time again. It was then that it was discovered that a witch's protective field could block the miasma, and with the power of a magic engine, witches joined the battlefield. With the ability to easily wield weapons which would normally be far too heavy, imbue their attacks with magic, fly through the air freely, and block enemy attacks with magic fields, witches began to turn the tide against the Neuroi invasion. These witches, together with the Striker Units they wore, were known as "Strike Witches".
