Together with his old friends Fukube Satoshi and Ibara Mayaka, as well as the elegantly ladylike and curiously inquisitive Chitanda Eru, the newly reformed Classics Club find themselves involved in all sorts of mystery-solving escapades. Houtarou soon finds out that the Classics Club, as Tomoka has promised, is actually "quite interesting".

Torches take on the forms of those erased persons, but after a period of time, they will vanish from existence and the memories of the living. Unfazed by his apparent death, Yūji befriends the strange girl and names her "Shana" after her sword. The reason Yūji is able to move in the Fūzetsu is that he is not a normal Torch, but instead a special kind called a Mystes: he has a treasure inside him, known as a Hōgu, a device possessing special abilities of sorts, and an extremely powerful and valuable one at that. The Hōgu inside Yūji allows him to remain in existence rather than fading away like other torches. Shana resolves to protect Yūji from the Denizens, who would use the treasure to disrupt the balance of the world, and Yūji decides to join Shana in her fight.

With the ability to easily wield weapons which would normally be far too heavy, imbue their attacks with magic, fly through the air freely, and block enemy attacks with magic fields, witches began to turn the tide against the Neuroi invasion. Due to Ryuuji's obsession with cleanliness and the close proximity of Taiga's apartment block, besides sleeping, Taiga ends up spending most of her time at Ryuuji's place. Over time, Ryuuji witnesses a side of Taiga that people normally don't see, and their relationship becomes so close that rumours begin to spread about whether they are going out as a couple.
