Together with his old friends Fukube Satoshi and Ibara Mayaka, as well as the elegantly ladylike and curiously inquisitive Chitanda Eru, the newly reformed Classics Club find themselves involved in all sorts of mystery-solving escapades. Houtarou soon finds out that the Classics Club, as Tomoka has promised, is actually "quite interesting".

When the story begins, Yumi Fukuzawa, a first-year at Lillian, is praying in front of the Virgin Mary statue near the school entrance when she is suddenly approached by a cold second-year student named Sachiko Ogasawara who straightens Yumi's uniform ribbon. This seemingly simple act of kindness stays with Yumi the rest of the day, and she speaks of her meeting with Sachiko to her friends during class and lunch. After school is over, Yumi's classmate Tsutako Takeshima meets with Yumi to show her that she took a photograph of Yumi's meeting with Sachiko earlier that morning. Yumi asks if she can have the photo, but Tsutako says she will give her the snapshot under two conditions: one being that Tsutako can display it at the upcoming school festival, and two being that Yumi get Sachiko's permission to do so as well. Yumi agrees to this, which sets in motion a series of events involving the entire Yamayurikai — the student council of the school. A few weeks after first meeting Sachiko, Yumi accepts Sachiko's rosary and therefore agrees to become her petite sœur.
This officially inducts Yumi into the Yamayurikai where she assists them in school matters at the same level as the other two petite sœurs — Yoshino Shimazu, and Shimako Tōdō — who are the petite sœurs of Rei Hasekura, and Sei Satō respectively. Through her activities in the Yamayurikai, Yumi becomes closer to the other members and generally finds her experiences with the group to be enjoyable.

The girl calls herself a Flame Haze who hunts the Denizens of the Crimson Realm and the Rinnes they send to do their bidding. When Yūji notices a blue flame in his chest, the Flame Haze tells him that the "real" Yūji died some time ago, and that he is a Torch, a temporary replacement for erased humans. Torches take on the forms of those erased persons, but after a period of time, they will vanish from existence and the memories of the living. Unfazed by his apparent death, Yūji befriends the strange girl and names her "Shana" after her sword. The reason Yūji is able to move in the Fūzetsu is that he is not a normal Torch, but instead a special kind called a Mystes: he has a treasure inside him, known as a Hōgu, a device possessing special abilities of sorts, and an extremely powerful and valuable one at that. The Hōgu inside Yūji allows him to remain in existence rather than fading away like other torches. Shana resolves to protect Yūji from the Denizens, who would use the treasure to disrupt the balance of the world, and Yūji decides to join Shana in her fight.

Then, in the 16th and 17 centuries, humanity entered into an age of discovery, highlighted by the Britannian witch Jamie Watt's invention of the magic engine, a steam-powered mechanical device which could boost a witch's natural magic powers several times over, which could then be used to drive all types of machinery. The magic engine was soon put to use in all forms of industry and transport, increasing production to levels previously thought impossible. However, together with this huge increase in magic usage, sightings of the Neuroi, enigmatic lifeforms which had been spotted on scarce occasions for centuries, also began to increase exponentially. Appearing in countries all over the world, the Neuroi spread a noxious miasma, putrefying the land and consuming all types of metals, and they began encroaching on human territory. Normal soldiers could do nothing against that miasma, and humanity was on its last legs, with no choice but to retreat time and time again. It was then that it was discovered that a witch's protective field could block the miasma, and with the power of a magic engine, witches joined the battlefield. With the ability to easily wield weapons which would normally be far too heavy, imbue their attacks with magic, fly through the air freely, and block enemy attacks with magic fields, witches began to turn the tide against the Neuroi invasion. These witches, together with the Striker Units they wore, were known as "Strike Witches".
