At that time, a beautiful harmony developed in the world, everything matched perfectly, and formed a huge flow - forming fate.

He didn't fool himself or forcefully overwrite those evaluations of himself.

The bolded phrases are unclear.

An innocuous smile. A cautious attitude lacking self-confidence. These were all things that Tenma evaluated himself poorly for, but they were also honestly expressed on the outside

Is the phrase directed at Tenma himself or his attributes?

It should have been moved back into this sealed storage room after being taken back, but it seemed like it was still in the same form as before.

The raven's wing is already in the room, is the 'should' referring to its form?

Tenma's expression tensed up as he opened the cover of the birdcage. Then, it rapidly and gracefully left the cover that Tenma had opened - the door of the birdcage.

Cover vs door, what?

Tenma's goal was Research Lab One which was among these. Deep inside it was the sealed storage room.

The passages following the sentence don't give an indication of another room within the lab.
